If a players is signed as a minor league free agent that is higher than 0.5M his contract in his TC years are higher. This typically make a small difference in a players TC years but can be huge for arbitration and an extension.
I purpose that ARB1 be an increase from $1M regardless of the TC3 salary. Note high draft picks and money IFAs have minor leagues contracts below 0.5M and are not impacted so I don't think the impact for high price minor league free agent should be this big.
Back ground: Brandon Lowe evidently was signed to a $1M minor league contract which made his TC3 contract 2M and means his arbitration figure is double what it would be if had been a draft pick. Lowe's ARB1 number is double what Fernando Tatis ARB1. That is not realistic. He may well be cost prohibitive by the time he is eligible to sign an extension

We can definitely discuss a different way to determine ARB1 salary but the following parameters must be considered: 1. That ARB1 salary is determined based on player performance 2. That players signed as MiLB FA for more the 0.5 have some sort of "tax" tied to them so teams are not bidding high amounts just to win a player as a FA and then it not having any consequences to their roster or salary cap.
